Hand waving allowed cause that was an awesome scene but who knows maybe they turned them off on Gallifrey for that one event. The TARDIS safeguards are there to prevent it from (under normal circumstances) crashing into another TARDIS or other nefarious happenings. Besides it's just fiction so who really cares :P (besides me). But I refuse to believe that the TARDIS was able to blatantly break through the transduction barrier just for Clara to pay a visit to the Doctor.
I don't think Moffat is ruining the show but I do think he's over explaining things about the Doctor.
