I really like your interpretation of time as a stream, and the Doctor working to remove boulders to ease its course.
I also really like this theory of Missy as a corrupted fragment of Clara, or as a Valyard version of her. I am really interested to see what the connection (if any) between Missy and Clara turns out to be, though I am, at this point, pretty convinced that there's something, and that it probably involves whatever Twelve has been scribbling on his blackboard as well.
It's somewhat rare in Doctor Who for companions to leave on poor terms. Even so, it probably is comparing apples to oranges.
Tegan is more civil about it, and it's clear that she doesn't hate the Doctor, and knows that she's ripping a chunk out of his heart, but still has to leave. And that's heartbreaking. Five learns from it though, or tries to. He tells himself to do better next time (whether or not he does, with the whole Six-strangling-Peri thing is up for debate).
Clara... I'm having a hard time thinking of another companion who left with so much anger. Liz, maybe? Though she left in a letter, so the effect was mitigated.
I'm glad she left though, because I think that both of them were making that relationship toxic (though, I think I'm putting more onus on Twelve than you are, mainly because he was so verbally abusive). I hope both of them learn something from this and do better in the future.
